Carpet can sometimes be cleaned and reinstalled if padding is replaced and the subfloor is dried. Laminate and engineered hardwood with significant water damage typically need full replacement. Tile and stone are generally water-resistant, though the subfloor beneath may need repair.

If you choose to upgrade to a different or higher-quality material, you pay only the difference between the insurance allowance and the cost of the upgrade. Since the subfloor is already exposed and the team is on site, this is one of the most cost-effective times to make flooring improvements.
